Online retailers are concerned that Google will be storing customer information and limit their ability to communicate to customers via email.
Other online sellers are concerned about Google's ability to "shut them down" for fraudulent activity, leaving the definition of such activity completely up to Google.
I have heard many cases of Paypal shutdowns of sellers based on a fraudulent buyers report.
e-consultancy is also reporting the Levi's has stopped using Google Checkout on their ecommerce page.
A nod to ComparisonEngines.com and Safa Rashtchy of Piper Jaffrey is in order.
Update: I added a nod to Safa Rashtchy of Piper Jaffrey at the suggestion of Brian from ComparisonEngines. Thanks Brian!

Thanks for giving me a 'nod', but you should definitely also give a bigger nod to Safa Rashtchy of Piper Jaffrey. It's his equity research report. And if we bloggers don't give proper credit, he's not going to want to share his reports with anyone.
